If you don't care much for 64xxxx anti-aliasing and OMGAWD LENS FLARE , these games are for you. Some of these are simple Doom-like FPSes that buck up on intriguing storylines rather than spatial reasoning and reflex practice. Lots of these are platformers with fantastic sprites and nostalgic charm. There are some truly awesome vertical shooters that push the limits of your fingerwork, and not in the way you're thinking of.

In any case, check them out. Feel free to add more.

Cave Story - Megaman had a baby with Metroid, and so came Cave Story. An amazing game. careless whisper adorable.
http://www.miraigamer.net/cavestory/

Dwarf Fortress- I Have no clue what I'm doing but careless whisper if it's not addicting
http://www.bay12games.com/dwarves/

Star Control 2 - One of the most epic Space Games ever made. Explore the Galaxy, collect Minerals across countless planets, upgrade your ship, and save Mankind from the Ur-Quan.
http://sc2.sourceforge.net/

Elona - Not quite sure how to explain it. A good rpg(?). Well worth a look.
http://homepage3.nifty.com/rfish/index_e.html

Marathon - A stylish Doom-Like Shooter, but with a little more bang in the buckshot. An imaginative and evocative Science-Fiction tale. Takes time to get rolling, but ends with a bang.
http://source.bungie.org/

FreeCiv - A Open Source Civilization game. A basic mish-mash of all the best features. Give the game a try if you've never played the series before. Addiction 85% guaranteed.
http://freeciv.wikia.com/wiki/Main_Page

Warning Forever - A space shooter that's nothing but bosses. The boss evolves to take advantage of your play style depending on where you attack it from, what guns killed you, and how you're attacking.
http://www18.big.or.jp/~hikoza/Prod/index_e.html

Burning Sand 2 - IMO, one of the best of the "falling sand" genre. This one's still in beta, but it's got a lot of features. You need a mouse with scroll wheel and middle click.
http://siebn.de/burningsand2/game/

Zen Bondage - This is a really good game to chill out and calm down with. You're given a wooden block of several different shapes, and the object is to wrap string around all of the flat surfaces. It's hard to explain - watch the video on the linked page. The people who made it's page is down, but you can grab it here:
http://www.fun-motion.com/physics-games/zen-bondage/

Armagetron Advanced - "Tron 2.0 (or 3.0)". This has been the tagline of Armagetron, since, well, a very long time, and is probably the shortest and most accurate description possible. Tron was an arcade game based on the movie of the same name, release by Disney in 1982. The original game consisted of 4 sub-games, the only one of concern is the 'Light Cycles' one, in which the player uses a left/right joystick to control a 'Light Cycle' which leaves a wall behind it wherever the cycle it goes, turning only at 90 degree angles...

Chalk - A fun game where you draw over your enemies in various ways to defeat them. Why this hasn't been ported over to the DS is beyond me.
http://www.konjak.org/chalk.htm

Barkley, Shut Up and Jam: Gaiden, Chapter 1 of the Hoopz Barkley SaGa
NO careless whisper WORDS
http://www.gamingw.net/forums/index.php?topic=68488.0

Untitled Story - A non-linear platformer, can be a bit esoteric in some areas.
http://gmc.yoyogames.com/index.php?showtopic=323971

Abandoned - A maze explorer game, can be confusing in some places.
http://gmc.yoyogames.com/index.php?showtopic=395761&st=0

Transcendence - is what is what happened when Asteroids and Roguelikes had a baby. Choose a ship and pimp it out and hope you don't die. Trade, escort, kill(mostly kill) etc. to make money and get rewards until your humble ship is armed to the teeth with an array of tech bought, stolen, or salvaged from the many different factions.

Also, haha, yoyogames.
I used to be a freelance spriter there until I realized that 98% of the userbase and therefore the games were pure your poetry.

will look into these. also, karoshi 2 consumed me whilst i was out in the mountains. its objective is to kill yourself in each level. it's trippy and retarded, and it really is a careless whisper of a game.

i'm going to try out a game called bonerquest next - a "mesh of porn game and mainstream RPG" just 'cause this picture cracked me up:

Bonerquest, my god.

Adding a bit more:

Here's a game I just found, Spelunky.
Complex little careless whisper, here. It's like Nethack but in platformer form.
http://forums.tigsource.com/index.php?topic=4017.0

HUGE MULTIPLAYER RHYTHM GAME.
With user-created content. Sure, it's has a client and all that, which doesn't really make it freeware or opensource, but damn if you don't have fun with it.
http://osu.ppy.sh/

Fantastic Contraption: It's like Crayon Physics, but smarter, and less frustratingly retarded.
http://fantasticcontraption.com/

Super Mario Stardust is one of the good Mario clones that lets you use the cape and fireflower at the same time.
http://mfgg.net/index.php?act=resdb&param=02&c=2&id=10781

Remember the sidescrolling Bowser bits in Paper Mario 2? Well, somebody decided to be cool and make 2 games based around them! The first allows for play as both Bowser and Kammy Koopa (and has a secret level!), while G.R.O.M. focuses more on Bowser.
Paper Boswer World
http://mfgg.net/index.php?act=resdb&param=02&c=2&id=5056
Paper Bowser World: Operation G.R.O.M.
http://mfgg.net/index.php?act=resdb&param=02&c=2&id=13615

超連射68K. Very, very good vertical shooting game. GOD I SUCK AT THESE BUT I LOVE THEM SO MUCH
http://www2.tky.3web.ne.jp/~yosshin/my_works/

Galshell: Horizontal shooter. Incredible music and grotesquely Japanese sprites. Don't let the slow pacing fool you, it can get pretty frantic at times, especially when white turd worms fill up the screen in an elaborate web of death.
http://akiragoya.sakura.ne.jp/game/galshell_01/

The Battle for Wesnoth. Gameplay's solid, one of the better opensource games I've played actually, but the sprites are way below decent. Way below. Like deviantart Sonichu below.

Synaesthete

Synaesthesia - noun. A sensation produced in one modality when a stimulus is applied to another modality, as when the hearing of a certain sound induces the visualization of a certain color.

Diablo II and Dance Dance Revolution's drug-induced, hippie-van lovechild, Synaesthete is aptly-named. Less of a game and more of a synthetic drug cocktail for your senses, Synaesthete is a study in sound, imagination, electronic poetry and how well your brain can retain its fluids. The game is a sensory overload, filled with kinetic neon hues, infectious techno music, uncannily blending the two into a seamless audio-visual WMD.

Epileptics, you have been warned.

Oh, Warning Forever is up there already. Sad
I love bullet hell games. Did you know the upgrades of the boss depends on what part you destroyed in the last stage? Try just killing off one type of weaponry and get your ass kicked in the early levels.

Cave Story 2 is coming out for the Wii.
I've seen some work on the bosses (friend of mine is working on them. talented 15-year-old donkey pub), and they're a lot better than the player sprites, made by Pixel/Ayama himself/herself. The resolution has been doubled.

Legend of Princess
A spin-off of the, you guessed it, Legend of Zelda games. A short adventure platformer with an interesting take on the gameplay and character designs. Mostly about the graphics, really. Same dude who made Chalk (and another one of the so-called programmers who never contacted me back despite doing "a good job". Buttfucker supreme. yes i bypass filters).

The Underside
Job, this is the Cave Story-inspired game I told you about.

Legends of Hiro
I like da graphiks.
